No you dont need to buy ticket with the airline, and it's more expensive to buy directly.

When you go to the airport to check in just give them your member id(number).

You might be able to put it when you buy your ticket online. (I am not sure about this one)

You can also do it online if you forgot to give them at the check in. (You have to have account online)

No. Most online ticket services allow you to enter your frequent flyer account information.

I often buy tickets from Expedia and have my frequent flier #s stored there. They are automatically added to my tickets. If you forget, you can ask the agent upon check in. Or if you're really late, you can even request credit after you fly. Doesn't matter where you got the tickets.

One exception -- if you buy a ticket with miles, you can't get more miles for those tickets...
